My best friend is arriving today in istanbul at 21:30, he's been travelling around Europe and is coming here from Athens via train.

So i'm happy :)

but the thing is that he told me he would arrive at the central train station.
Is that Haydarpasa?

Depends where he's coming from. If continental Asia then probably yes. If coming from continental Europe then it's the one in Eminonu. As you said he's been travelling around Europe (and I'm assuming he doesn't consider Turkey as part of that) then it'l be the latter.
